Modi’s plane reached Delhi via Lahore, Islamabad, Amritsar. The plane remained in Pakistani airspace for 46 minutes. India has not said anything on this matter yet.

Airspace was closed for India in 2019: India carried out airstrikes in Balakot, Pakistan on 26 February 2019. After this, Pakistan completely closed its airspace for Indian aircraft. In March, Pakistan partially opened the airspace, but kept it restricted for Indian flights.

According to Dawn, Pakistan did not allow Modi’s plane to use its airspace in 2019. However, two years later, PM Modi’s non-stop flight was allowed to pass through its airspace to go to the US.
